General description (Who we are?):

The project 7FP EU (REGPOT) „Fostering Excellence in Multiscale Cell Imaging“ (CELIM) is designed to energize the research potential of the University of P. J. Safarik in Kosice, Slovakia, by the enhancement of the existing network of collaborators with the selected excellent European Partners, centered around the theme of cell imaging, by the acquisition of a new technical infrastructure, and by the reintegration of highly experienced Slovak scientists contemporary working abroad. The realization of the project will accelerate our research activities in the most promising areas of cell imaging (e.g. involvement of the consortium in the research program of the European XFEL experimental stations). The benefits of the foreseen progress in cell imaging will expand our current impact towards new horizons in oncology (targeted cancer treatment), mitochondrial diseases and aging, stem cells research (novel insights into human and animal morphogenesis), and reproduction (development of non-invasive techniques for single-cell diagnosis). Thus, broad implications not only for the basic biomedical research, but also directly to practical sphere can be expected. With respect to the above mentioned facts and goals, the project CELIM is seeking 4 highly experienced Slovak scientists (contemporary working abroad) in different areas of expertizes with the purpose to reintegrate them into CELIM multidisciplinary team. Candidates are expected to work independently, display excellent technical and communication skills and problem solving abilities. The positions are available since September 2013 and duration of the contracts is expected to be 30 months.

Positions:

1 specialist in cellular biophysics and bioenergetics

Requirements: 10+ years experience in the research field of cellular biophysics and bioenergetics. Excellent ability to perform independent research and to create competitive scientific projects. Strong experience in isolation and preparation of sub-mitochondrial particles, measurements of coupled electron-proton transfer and determination of radicals in the enzymes of the respiratory chain. Application of the stopped-flow technique, rapid-freezing method, electron paramagnetic resonance (EPR) in the study of the kinetics of electron-proton coupled processes in mitochondria. Required are also experiences in single cell handling, cell microinjection and isolation of subcellular components.

Responsibilities and job description: The above mentioned expertise together with already existing knowledge in CELIM consortium will create the possibility to make consistent research of the coupled electron and proton transfer in mitochondria, and the investigation of the radical formation conditions in mitochondria. The research in this area will contribute to deeper understanding of the key mechanisms of the cellular respiration. In addition it will elucidate some aspects of the respiratory chain dysfunction in specific illnesses.

Proposed salary: 26 000 - 33 000 Euro/year

1 specialist in protein science (structure, stability and evolution of proteins):

Requirements: 10+ years experience in the research field of protein science (structure, stability and in vitro evolution). Expertise in conformational and dynamic properties of proteins/enzymes in connection with their function, including deep knowledge of display technologies (ribosome and yeast display).. Familiarity with a wide range of biophysical and biochemical techniques: optical spectroscopy (absorption, fluorescence, CD), calorimetric techniques (DSC, ITC), kinetics of protein unfolding, enzyme reaction (stop-flow), ligand binding (BIACORE), separation and purification techniques such as chromatography (SEC, affinity), and electrophoresis (SDS-PAGE, agarose gel).

Responsibilities and job description: The presence of an experienced scientist with the above listed expertise will strongly strengthen the position of CELIM in protein science. All research fields within CELIM have their specific links to the study of protein structure, stability and evolution. Collaboration of this reintegrated expert with scientists currently involved in CELIM will significantly enhance the possibility to involve the existing advanced experimental techniques in contemporary protein science into CELIM research. Main research focus is expected to be the application of in vitro evolution of proteins (ribosomal and yeast displays) in the field of targeted delivery of drugs.

Proposed salary: 26 000 - 33 000 Euro/year

1 specialist in time-resolved optical spectroscopy and imaging:

Requirements: 5+ years experience in the research field of time-resolved optical spectroscopy and imaging. Expertise in the construction of original and unique optical spectroscopy apparatus, direct detection of singlet oxygen by time-resolved phosphorescence (including cellular in situ detection). Familiarity with the fluorescence life-time imaging (FLIM, FRET, FCS, FRAP) and its application in the study of the mechanisms of apoptotic and regulation processes after photodynamic action inside cells.

Responsibilities and job description: Time-resolved spectroscopy and microscopy belong to the priorities of CELIM. Orientation of research programs towards XFEL experimental possibilities supports and justifies CELIM consortium orientation towards time-resolved techniques. This expert will be responsible for the exploitation of these techniques mainly for the research in the field of targeted cancer therapy and will be vitally involved in the verification of illumination and translumination models in emerging densitometric cell diagnostic procedures.

Proposed salary: 22 000 – 28 000 Euro/year

1 specialist in cellular and systems biology

Requirements: 10+ years of experience in interdisciplinary research with strong focus on the following areas: cellular biology, systems biology (genomics/proteomics) and stem cell biology. The candidate should have active experience using tools from at least two of the following areas: bioinformatics, biological or medical imaging, x-ray crystallography, bio-medically oriented data mining. Excellent ability to perform independent research and create competitive scientific projects. Experience with practical application or technology transfer is a considerable advantage. Preference will be given to candidates possessing strong integrative skills interlinking biologists or physicians producing and verbally interpreting biomedical images with software programmers and hardware designers as well as ability coordinate researchers from basic research with clinical or industrial entrepreneurs.

Responsibility and job description: By complementing the experience of already existing and newly hired staff in CELIM (i) to enhance the integration of our research forces and establishment of a consistent research pipeline starting with basic research and ending with practical application, and (ii) to manage a goal-oriented R&D between a wide range of areas of expertise. Pursued research shall contribute to deeper understanding of genome organization, stem cell programming, cellular ultrastructure and cell physiology in relation to contemporary clinical needs.

From 26^st February to 1^st March 2013 there was a group of 9 students from Uzhorod National University, Ukraine, visiting Institute of Physics, Faculty of Science, P. J. Šafárik University in Košice. The main goal of the 4-day stay was to introduce current trends in physics education and research, system of pre-service physics teacher training as well as the technological background of future physics teachers´ education.

Ukraine students participated at the selected lessons of pre-service physics teachers’ courses, excursions to research laboratories of the Institute of Physics, they carried out measurements in the physical laboratory and visited Technical museum. They also went to see real school environment of the Basic school Staničná 13 in Košice as well as Grammar school Poštová in Košice where they were present at the physics lesson of the second grade students.

We strongly believe that the positive feedback from the Ukrainian students will result in the following short-term or long-term study stays of pregraduate students - future physics teachers as well as postgraduate students of the Theory of Physics Education.

Academic Ranking and Rating Agency (ARRA) published detailed information about quality of education and research at all Faculties in Slovakia in the year 2011. The Faculty of Science, P.J. Šafárik University, reconfirmed its stable position among top educational and research institutions in Slovakia.

Scientists identify brain area that determines distance from which sound originates

Researchers at the Institute of Computer Science at University of Pavol Jozef Šafárik in Košice, in collaboration with Harvard Medical School have identified a portion of the brain responsible for determining how far away a sound originates, a process that does not rely solely on how loud the sound is. The investigators' report, which will appear in the early edition of Proceedings of the National Academy of Sciences, is receiving early online release this week and was selected as one of the highlights of the current issue.

Although sounds get louder when the source approaches us, humans are able to discriminate between loud sounds that come from far away and softer sound from a closer source, suggesting that our brains use distance cues independent of loudness. Using functional MRI the researchers have found a group of neurons in the auditory cortex sensitive to the distance of sound sources and different from those that process changes in loudness. These results might be useful in the treatment of hearing disorders.

The human brain has distinct areas for processing sensory information – signals responsible for vision, hearing, taste etc. Studies of the visual cortex, located at the back of the brain, have produced detailed maps of areas handling particular portions of the visual field. But understanding of the auditory cortex, located on the side of the head above and behind the ear, is quite limited. While it is known that the portion of the auditory cortex extending toward the back of the head determines where a sound comes from, exactly how the brain translates complex auditory signals to determine both the location and distance from which a sound originates is not yet known.

In their search for auditory neurons that process sound distance, the research team faced some particular challenges. In research laboratories that study hearing, sounds must be delivered to study participants through headphones, which means the acoustical "space" in which a sound is generated must be simulated. This must be done with exquisite accuracy, since environmental aspects causing sound to reverberate probably contribute to distance perception. Since the MRI equipment itself generates a loud noise, the researchers scanned participants' brains once every 12 seconds to measure responses to sounds presented during intervening quiet periods.

In the first experiment, study participants – 12 adults with normal hearing – listened to a series of paired sounds of varying degrees of loudness and at simulated distances ranging from 15 to 100 cm and were asked to indicate whether the second sound was closer or farther away than the first. Although the differences in loudness varied randomly, participants were quite accurate in distinguishing the simulated distances of the sounds. Acoustical analysis of the particular sound cues presented indicated that the reverberations produced by a sound, which are more pronounced in a closed environment and for sounds traveling farther, may be more important distance cues than are the differences between sounds perceived by a participant's two ears.

After the first experiment confirmed the accuracy of the simulated acoustical environment, functional MR images taken while participants listened to another series of paired sounds recorded how activity in the auditory cortex changed in response to sounds of varying loudness and direction as well as during sound of constant levels and silence. The images produced identified a small area that appears to be sensitive to cues indicating distance but not loudness. As far as the investigators know, this is the first time neurons sensitive to sound-source distances have been discovered.

"The identified area is located near other auditory cortical areas that process spatial information," says the author doc. Ing. Norbert Kopčo, PhD. "This is consistent with a general model of perceptual processing in the brain, suggesting that in hearing, as in vision and other senses, spatial information is processed separately from information about the object's identity or characteristics such as the musical pitch of sound. Our study also illustrates how important it is to combine expertise from different fields – in our case imaging/physiology, psychology, and computational neuroscience – to advance our understanding of such a complex system as the human brain."

Spring School – a Week of Doctoral Studies 2012

The Spring School – a Week of Doctoral Studies at Faculty of Science, is organized as an Activity 3.2 within the DOCTORAND project (ITMS project 26110230013 of the European Social Fund), by the P. J. Šafárik University, Košice, Slovakia, during the period May 21-25, 2012. Its aim is to get together senior researchers and Ph.D. students working in various areas of Biology, Chemistry, Computer Science, Mathematics, and Physics. The organization of the Spring School will emphasize interdisciplinary aspects of current research trends in these areas. The languages of the Spring School will be English and Slovak.

21st International Conference on Subterranean Biology

„21st International Conference on Subterranean Biology“ will be held in 2 - 7 September 2012 by the Institute of Biology and Ecology, Faculty of Science, P. J. Šafárik University in Košice. Conferences focused on cave biology are organised under the auspices of „International Society of Subterranean Biology - ISSB“ in 2-year intervals in various countries around the world with usually 150-170 participants. General Assembly of ISSB approved our candidature in September 2010 in Postojna, Slovenia.

The tradition of higher education in Košice begins with the foundation of Academia Cassoviensis by Bishop Benedict Kisdy as early as in 1657. A Golden Bull issued by the Holy Roman Emperor Leopold I has granted this university similar privileges to those enjoyed by universities in Vienna, Prague and other European cities. The university in various forms, first as a Royal Academy and later as a Law Academy, lasted until 1921.

The University in Košice in its modern form was established in 1959 as the second university in Slovakia. Its foundation was an important contribution to the development of the educational and research activities in the second largest Slovak city. The University is named after an outstanding personality of Slovak history, Pavol Jozef Šafárik (1795 – 1861), who was a scientist, poet, linguist, ethnographer, archaeologist and educator. At the time of its foundation the University consisted of the Faculty of Medicine and the Faculty of Philosophy. Gradually, other faculties were created in Košice and nearby Prešov, namely the Faculty of Science (founded in 1963), the Faculty of Law, the Faculty of Education, the Greek-Catholic Faculty and the Faculty of Orthodox Theology.

On January 1, 1997, the P.J.Šafárik University was split into two independent universities – the University of Prešov and the P.J.Šafárik University in Košice. At present the P.J.Šafárik University in Košice consists of the four faculties : the Faculty of Medicine, the Faculty of Science, the Faculty of Law, Faculty of Public Administration and the Faculty of Arts.

The Faculty of Science is a remarkable institution of higher education and research, offering education in different branches of science (biology, chemistry, physics, mathematics, computer science, geography and ecology), which may be studied either as single (one-subject) or joint (two-subject) degree programmes. Due to its fruitful results in research, mirrored in publications in renowned scientific journals and presented at important international conferences, and also due to the intensive international collaboration and participation in international projects, the faculty has become a recognized academic institution not only in Slovakia but also in Europe and other parts of the world. Among priority tasks of the faculty in science and research are the support of grant projects, the strengthening of the multidisciplinary and interdisciplinary research and further deepening of international collaboration, particularly by joining diverse existing networks of projects and programmes both in fundamental and applied research and by cooperating with industry.
